All Affymetrix Mapping frequency data are provided as special GeneSpring GT zip files.
Once you have downloaded the zip file, you can drag and drop the file into the current GT Human genome window. The corresponding experiment will appear in the Experiments navigator folder, from which you can select a specific population from this experiment to use the allele frequencies for analysis.
