  • In the Pathway Experiment, after carrying out Find Significant Pathway Analysis, why are the entities not encircled in blue are reported as significant?
In a pathway view, those entities are encircled in blue, which have Entrez Ids. When matching objects from the database and creating the view from find similar pathways orpathway analysis, other properties of entities are also considered, such as SwissProt IDs, names/symbols, etc. Thus, all entities obtained from running pathway analysis/find similar pathways on an entity list need not be encircled in blue, as they may not have the Entrez ID property.
