If I decrease the p-value cutoff, pathways are removed from the significant list but they are not added to the list of non-significant pathways. What is the reason?
The pathway database would contain imported pathways as well as the pathways from the GeneSpring GX pathways database. The total number of pathways in ‘Find Significant Pathways’ output are equivalent to the number of pathways present in the Pathway database of that particular organism.
Decreasing the P-value cut off would not bring the Significant Pathways from Significant Pathways spreadsheet to Non-significant Pathways spreadsheet because, the Find Significant Pathway option determines the significant pathways, using the percentage of match between the user’s specified entity list and entities in the Pathways, imported into GX 10 application.
The Non-significant Pathways are not significant because those pathways do not contain any entities from the input Entity List.
