  • How do I import KEGG pathways into GeneSpring GX?
      To import KEGG pathways, go to ftp://ftp.genome.ad.jp/pub/kegg/pathways/ with Internet Explorer or any browser that supports FTP. Copy either the organism-specific folder (recommended) or the folder called "map", which contains generic metabolic pathways. Organism-specific folder are named by the first letter of the genus and first two letters of the species (i.e. 'hsa' stands for Homo sapiens). To download a folder from the FTP site, either right-click on the folder and select "Copy to Folder", or drag the folder out onto your hard drive.

      After download is complete, go to GeneSpring GX and select "New Pathway" and "Import KEGG Pathways" from the File menu. Browse for the location of the Pathway folder and click "OK".

      The "Import KEGG Pathways" window allows you to group pathways into subfolders. This can be useful if there are many pathways in the folder, and is recommended if there are more than 100 pathways in the KEGG pathway folder you wish to import. You may also choose to save pathways as both Pathway images and gene lists.

      NOTE: KEGG "map" folder of pathways will only contain EC numbers (Enzyme Commission numbers) to allow mapping genes onto the associated pathway images. All other KEGG pathways contain additional information allowing GeneSpring GX to map genes using their common name, GenBank accession number, and if a match has not been found, using EC numbers.
